Modeling of Peptide-mediated Ribosome Stalling with Antibiotics

Expression of inducible antibiotic resistance genes in bacteria is regulated by programmed translation arrest. Binding of the antibiotic to the ribosome and placement of a specific nascent peptide in the ribosomal exit tunnel lead to inhibition of peptide bond formation. Molecular details of the recognition of the ribosome stalling signal and the mechanism of the translation arrest remain unknown. The whole ribosome molecular dynamics simulations will be used in an attempt to understand how the arrest signal is recognized in the ribosomal exit tunnel and relayed to the catalytic peptidyl transferase center.
